Science fiction is an endangered species on the "big four" U.S. networks — Lost is ending, and pretty much every other show is in ratings freefall. Which trend should we blame for this turn of events?

Huh, these are actually decent options! I was going to say "because all the Sci-Fi television on recently has been utter crap for the most part" but lukewarm LOST imitators & the lack of supporting "auteurs" kind of covers that (though I think Fox did due diligence with Dollhouse). The Writer's Strike sure didn't help, either.
Honestly, I don't think Sci-Fi TV is dead, I just think there is a patch of rubbish. Most TV shows are rubbish, so it isn't odd. I've been bulking up on Adventure TV like Leverage, Castle, & Human Target to fill in the gas.
